In-from striker Wayne Rooney opened the scoring for United in the second minute with his 34th goal of the season.
Franck Ribery equalized for Bayern in the 77th minute with a free kick that deflected off Rooney and past goalkeeper Edwin van der Sar.
Bayern Munich stole the victory when Ivica Olic robbed Patrice Evra of the ball in injury time, feinted Van der Sar and finished with a side-footed shot.
The teams meet again next Wednesday at Old Trafford in Manchester.
